Descrizione sintetica in italiano | The sequencing data will be produced on the Illumina HiScanSQ platform by whole exome sequencing at 100 bp in paired end. the reads obtained will be mapped on Human reference Genome (hg19) with Burrows-Wheeler Aligner after quality control, adapter removal and trimming of low quality bases. Alignment data will be processed with Samtools to perform PCR duplicate elimination and with GATK to realign around insertion/deletion (InDel) position and recalibration of quality. The same software GATK will be adopted to detect the InDel (HaplotypeCaller function), while single nuceotide variants (SNVs) will be identified with MuTect. Descrizione sintetica in inglese | PDA is the fourth leading cause of cancer death, with a 5-years .Surgery remains the most effective treatment, but only 20% of patients are suitable for radical resection. Advances in chemotherapy, have resulted in a modest outcome improvement . Despite a limited impact on patient care, in the last years the genomic characterization of PDA has advanced substantially , inducing to consider PDA not only as a collection of pancreatic cancer cells but a complex organ composed of several components each of equal importance for tumor carcinogenesis, growth and maintenance. In particular, the stromal microenvironment was found to be the main dynamic compartment, enabling tumor growth and development as well as the role of pancreatic stem cells in carcinogenesis is already established. Next-generation sequencing further clarified the genomic complexity of PDA through the molecular dissection of all the somatic alterations generating a lots of new informative data on cancers |
